It has Washinomiya Shrine for Lucky Star and Hida-Furukawa Station for Your Name. It has nothing at all for Attack on Titan or One Piece, Slam Dunk is only Hiroshima, and about half the map is still just a city rather than the actual spot. (Working on it)

The sheer number of individual anime where the characters have visited (and usually trashed—it was almost a running joke back in the 1990s) the Tokyo Tower boggles the mind, so you should probably mark it with a large star.
Wow I did not know about that. I can imagen that Tokyo Tower is a major spot for scenes because of how impressive the tower is as a landmark. I went there in January!
